The first half was evenly contested and looked likely to be goalless until a minute before the break when Harvey Smith was fouled and Jack Elvestad calmly stroked home the resultant penalty kick to give Harwich the lead.
Early in the second half an equaliser looked on the cards when a miscued clearance looked to be spinning into the Shrimpers net but Under-18 goalkeeper Oscar Finbow came to the rescue with an excellent diving save.
In the 55th minute Harwich scored their second goal when Town's goalkeeper pushed out Harry Tuck's goalbound shot and another promising Under-18, Will Crook was well placed to neatly tuck the ball home.
